You guys were correct, it was the ABS. I turned it off and got a nice rear wheel skid, so brakes work properly. And no light when the ABS came on either.

But if the ABS is activated, doesn't the light on the dash come on? I specifically looked for something lighting up, but nothing happened. The pulsating would explain the ABS....but the clunk?

It still hangs in the morning when the bike is cold. I spoke to my dealer about this and he said it was normal as the computer is richening the mixture when it is cold and not to worry about it too...

The OP said he will be riding 20,000+ miles a year. I think the R1200 would stack up the miles better than the smaller 800 engine. 20k is also 3.5 services a year...again easier on the R1200.
