You said you flushed the brakes. Do you know that the handlebar resevoir doesn't feed the calipers, the ABS unit under the fuel tank does. Is it possible the ABS unit is now empty.

You didn't mention if the trailer had rails/hoops for the tires or if it was just a flatbed. If it was a flatbed, it wouldn't matter what straps were used, the tires could slip out from underneath...
