Depending on how much weight is pushing on that mesh it could press flat against the muffler. But i think it won't be an issue because it will allow air to pass through enough to keep things cool.

i had the EXACT same issue.
even got worse when it warmed up just as you said.
DON"T ride the piss out of the bike as some might suggest.
ride EXACTLY like you normally would and turn the mixture...

I recommend doing what i had asked the person dynoing my bike to do.
wrap the stand so it can't fall down and ride the crap out of it.
then unrap and ride the crap out of it. if the problem comes...
