I haven't read through everything that you did but if you bored out and put a new piston in or honed the cylinders and put new rings in, it would be normal to see some smoking until the rings seat....

I am wondering if there is another problem. Dirty carb, pilot screw incorrect or even a bad cdi. Yes there is a system to kick starting but its not that complicated or finicky.

The pilot air screw adjusts air not fuel. That is why it is called an "air" screw. If it is screwed in it will make it richer. Screwing out lets more air in and leans it out.
