I would pull the clutch cover and inspect the water pump area for damage. Common problem on old CR's . Coolant would actually eat away at the mag. case.

Engine needs to come back apart and inspected and the failed part located.

I also had a 2005 MXC (525). 1st gear is very tall . If I geared it down to make first more singletrack friendly , the rest of the gears were even closer...
