I'm planning on doing the same thing, but with a KLX 250 chassis. It is light, has way better brakes than my KLR, way better suspension, and is fairly comfortable. My chassis is in good shape, but my motor is very loose. I thought about a 300 or 331 kit, but I'm going to use a Ninja 500 motor. I'll buy a bike with low miles, that way I'll have all the spare switches, wiring harness, carbs, cables, ect. The 500 motor is very reliable, great on gas, uses regular and will out perform my KLR in every way!
